Do you have a 64Bit system? If so, did you check both "C:\Program Files\Java" and "C:\Program Files (x86)\Java"?

I really don't understand what is happening for you. Only thing I could think of: Are you sure that you run the java setup with admin rights? I know that on some windows versions, non-admin programs could write to protected folders, but the files were stored somewhere else...
