Should be fixed now. Issue was caused by logistics pipes + redstone conduit. Unfortunately redstone conduit doesn't have a unique id so it removed...

Just checked, someone is using a wireless crafting terminal which is actually banned because of that. Not sure how the player is bypassing it.
Run WinMTR on the server IP for 5-10 minutes while you have the issue and post the output here.
