I don't know Steve's Factory Manager at all, but I can tell you this about the presser:
Presser - Feed The Beast Wiki

To turn soybeans into tofu, you basically have to pipe it through the presser twice, or have 2 pressers. First a soybean creates Soy Milk and Silken Tofu. If you then press the Silken Tofu again, it will be turned into Firm Tofu which replaces meat in most recipes.

From what I understand of Steve's Factory Manager, you can use the Inventory Management Blocks, so I guess I'd use those blocks with a chest, and pick the order in which first Soy Beans and then the Silken Tofu will be input in the Presser (from the side). But on this bit, I'm sure there are people more familiar with that mod that will probably say there's an easier way :p

can you pipe items into the presser? if so you can use Nodes from extra utilities on a chest with a filter to pull out the items you want. then just pipe them into the presser. so in your case it would be soy bean, tofu.
