Through trial, I have discovered that if you scan an uncrafted item in the output slot of a vanilla crafting table using the inventory scanning method, it will not give you the scanned aspects or list it in the thaumonomicon, as well as not allowing you to rescan the item in world for the apsects.
This is a mod bug. Best to be reported directly to the mod author or the modpack creator (in case its fixed already).
